I've had a problem with iTunes getting a little confused if I happened to delete or move an MP3, quite annoying. You click to open a file, nothing happens, and a little exclamation point icon appears to the left of the song title.

I found a way to fix it.

1. Create a new playlist, I called mine Everything.
2. Go to your library, select All under the search window's Genres.
3. Drag all of 'em to the new playlist.
4. Go back to your library. Theoretically everything that is not where iTunes thinks it is should be marked with the exclamation point.
5. Delete 'em! You can select multiple missing tunes by holding down Control whilst clicking.

Sadly, I have 6600 songs in my library. It's going to take me a little while to clean it up. :-)
